Any bacteria carries a antibiotic resistance gene. The reason why you need to finish the whole doses because you want to make sure that you kill all the bacteria population in your body. Any surviving bacteria population has acquired an immunity to that particular prescription. When this happens, you will need a new class of antibiotic which is usually more costly than the first one. The higher the class of the antibiotic, the stronger its effectiveness.
Now imagine if you're using the highest class of the antibiotic and the bacteria has become immune to it, there's no more antibiotic left for you to use. That is why most doctor starts any patient with the most simple antibiotic there is and not with the highest class.
